According to Subaru's spec sheet, the MY03 now has only two catalysts. Does the PPP remove the centre CAT like it did on my old My01, or are they both still there? Also am I right that it's the cat in the up pipe that missing on the new model?

i think your right about the up pipe, the ppp removes the second cat, replacement downpipe with cat, straight through section instead of cat, silencer remains, new back box

I got interested when I saw the spec sheet too, but I think it's an error (?referring to the STI, not sure). As far as I know my 03 WRX has 3 cats, just like an 02: up-pipe, down-pipe and link pipe (although I'd love to find out I'm wrong about this). I think just the last of these is removed by the PPP. I already have a prodrive back box sitting ready in the garage, and my cunning plan at the moment is to wait until my warranty is up, then take all the cats out(replacing the downpipe with a sports cat)put samco pipes on, ask a nice man to remap the ecu, and hide the bank statements for a while. This should give 280-290 bhp with nice early torque, given the experience of folk like hades with the 02 WRX (hello Phil).
