If I keep the DP as I think this contributes the most to my 'likes' and return to the OE catted centre and drop the SS BB for something like an APS will I kill most of my 'dislikes' without spoiling the fun?
I wouldn't say money is of no object but I am prepared to spend a little money if necessary as I can always sell the BB and decat centre.

Thought I'd better substantiate myself here in saying that I've tried a lot of combos, including what you currently have (except a different mid-pipe but that's just a tube!), and have done a lot of playing besides what's here!
The standard catted centre will noticeably bung things up. You won't like it after not having it!
The Scoobysport DP is a noisy one, but is definately the reason for most of the performance!
The Scoobysport BB is a boomy one. I think this is the thing that you want to play with.
The APS BB removes much of the drone, but then also - by doing this - removes some of the sound that is 'enjoyed', if you're into that sort of thing! I personally couldn't care less so rather like the APS BB.
My personal 'favourites' are the full APS system (doesn't drone, very good flow, nicely made, not ostentatious, but sounds slightly splattery which may or may not suit
); and the BPM/HKS Drager combo (drones a little - but barely, more 'mature' sound - deeper & smoother, very good flow, but I'm not hugely keen on finding squirrels in the exhaust nor that it's a combination of I think the two most expensive exhaust parts on the market...). Both of them bring in boost lower than the Scoobysport open-neck design - or at least they did/do on my car! The APS one has the 'hybrid' bell-mouth with splitter, the BPM is a 'real' twin-dump.
All IMHO of course, and personal opinions make a huge difference with exhaust systems I have found!
Another option to the APS BB is the original group-N TSL one. Not as quiet as the APS one, but a big step in that direction. It certainly doesn't drone anywhere near as much as the Scoobysport one!

Why not fit a Magnex resonated centre, it won't bung the exhaust up but takes alot of sound away. I have a Magnex mid and rear box and a TSL open neck DP on mine and it doesn't drone at all, it's a real nice compromise, plus the magnex is cheap (compared to others) and certainly doesn't compromise quality from what I have seen of other systems. Bear in mind that my car is a family car and as such I really couldn't tolerate anything too noisy.

I was thinking about the Magnex combo but I was wondering if a high flow catted DP or centre (only PE?) was worthwhile re MOT/emissions etc.
Tend to agree with the comments re noise. It was a novelty that has now clearly worn off. It is the improved quality in performance not the sound I care about now. I think it would be hard with any aftermarket parts to make the Scooby sound dull. Changing the DP to a catted version is clearly an expensive option as fitting is not cheap either. Aside from that I am very happy with the SS DP and hopefully can shut it up with a new BB and centre judging by your comments.

personaly i woudl consider pats own exhaust which is manufactured by hayward and scott.
He is based in essex so it could suit you well.
He has flow tested the back box to yield that it presents no back pressure, and is capable of altering the volume level if you are unhappy.
We know that it flows better than the previously accepted free flowing HKS hiper and blitz nur spec, yet surprisingly it isnt stupid loud.
