What do you use to fill the gaps in flagging?
And is there something I can use thats as near to sandy colour as possible (to match the flags)?

Sand and cement mortar's the usual for pointing larger gaps up. Smaller gaps can be done by brushing a dry mix of sand and cement into the gaps.

I tried a very small part of the area with sand and cement brushed in, but its making the sandy coloured flags very grey. Any ideas how to make it more sandy coloured?

use kiln dried sand with no cement
You can buy jointing compounds these days, buff colour. will cost around £25 for 10/11 square meters. Geofix and cementone are the brands. Personaly I prefer cementone :)
Brush it in, work it into the joint, brush it off, job done. Frost/jetwash proof.

Thanks poc, went to builders merchants website and looked for the cementone and its £30 plus vat, but I need around 55 sq mtrs so its going to be a expensive, but thanks.

you could always keybond the kiln dried after you have done it. dont forgetto do it once then do it again a couple of days later
Why don't you use sand and white cement which will make the motar cream/beige.
