In relation to the wiring of a pioneer HU. If the blue cable is being used for the 'power antenna' wire, where do i attach the wire for the amp remote.

Same wire, unless there's one specifically labelled "amp remote" or something like that.

There used to be two separate wires, for those h/us which only turn the aeriel on when the radio is being used and turn it off when not, but that's really quite rare...

Yes i do have a wire labelled 'system remote control' which i assume is the same'amp remote'.

The hu did not have a iso plug just open wires so i bought a iso adpator (one end open wires the other iso head ) wired that up so it plugs straight into the pc2444 harness.

Before i just plug the power antenna wire into the 'system remote control'. But now i have a amp, so if thats taken up by the remote wire. Then i still have a unattached power antenna wire.

Is it ok to wire them both to the wire labelled 'system remote control'?

Yup. The current draw is tiny. If you're worried, then put a relay in but you really shouldn't need it.
