How can I put the Blackjax into valet mode (ie. turn it off completely, for when it is in for a service etc.)
If I enter the disarm pin, as soon as the door is opened it will shut down the car - great in day to day life but not what I want if someone else has the car for a while.

What type of alarm is it? and is blackjax built in or is it a say extra part? For eg my AG4 has the Blackjax built in

Standard sigma cat1, with blackjax 4 as an after market extra.

via the remote? or does it come out of valet when arming?

The alarm has the standard subaru 1 button fob, and the blackjax has the plainview 2 button switch.
